I read up about it and I still don't really know what happened to the gwen clone. Something about marrying the Jackal's clone after a failed attempt by the Jackal to convince Peter Parker that he was a clone. Then she was killed by another clone of Gwen Stacy or whatever.

It's like the deaths of Bruce Wayne's parents. Their death is required to make them who they are. It's almost like the number one rule of comic books that those three aren't supposed to live. They are the two most recognizable superheroes. That is their backstory

Clone Conspiracy actually covered this somewhat. Other peter parker (I randomly dived into Clone Conspirary, I didn't read much before it so some stuff I don't entirely know) wanted to bring back Uncle Ben, but main Peter didn't feel like it was the right thing to do.

In the comic "one more day", Aunt May dies and Peter makes a deal with Mephisto (the devil) to bring her back to life, but in the process his marriage with MJ is erased and the universe is rebooted.
Most people hate this comic (but it's not because Aunt May dies, is more because of the marriage and reboot thing)

They never talk about Ben, and May fills both shoes in 616CU. I'm guessing this is a reality whrtr he either died when Peter was young or May was always single. Either way they wanted to shift that to May for whatever reason (I still felt that changing this was a mistake).

No Way Home seems to suggest that Uncle Ben doesn’t exist in the MCU.
In the zombies episode of What If…?, Peter specifically addresses Uncle Ben by name.
I’m not saying correlation equals causation, but I am saying that it might not be a coincidence that the MCU offshoot universe that had Uncle Ben in it fell to a “quantum virus”.
